knock problems?

knock problems? just got pcmforless tune, busted the tranny mount and starting missing really bad. Right after I shut it down it starts missing very bad, oil press. stays good, after about 30-45 sec. it smoothes back out. could it be the stock lt1 knock module picking up knock?
