A4 to T56 conversion wiring

I am in the middle of doing an A4 to T56 swap. I picked up a T56 engine wiring harness that I have already installed. Since I have the manual wiring harness to match with the transmission, what wiring will I have to do inside? I have read the stickys but they are still using the A4 wiring harness so it is different. My white and blue connectors on the passenger side that go through the firewall connected together fine but it looks like some wires are different... im assuming this is because my engine harness is T56.
