SPEC 3 install - shift noise!

I just installed a SPEC 3 clutch, SPEC billet flywheel, Mcleod Adj Master, and 01+ Slave in my 00 Firehawk. I did it myself as I'm not totally new to these installs, but first on an LS1. OK, here's my question(s)...thanks for your help, in advance!
Keep in mind, I'm still in the break-in period.

1. When I'm shifting gears, moderately quick, I get a noise that sounds like the clutch disc is still contacting the flywheel when shifting (which would/SHOULD keep me from getting into gear - however it doesn't - I can get into gear just fine). If I shift slowly the noise is not there. This leads me to believe that something isn't disengaging quick enough. It doesn't happen when I release the clutch - it happens as I'm putting it into the next gear.
2. From what I've been able to find on these boards, when I put the tranny back into the bellhousing the throwout bearing is compressed approx 1 inch against the pressure plate upon mating the two together. Is this normal?! It would seem that this is quite a bit of extra wear and tear on the throwout bearing as it has to rotate at engine speed all the time.
I think these are my two major questions at this point. The disc is tough to maneuver from a stop in first gear, but I’ll attribute that to a puck design and still needing to be broken in.
Please let me know your thoughts on my 2 questions above…Piece of mind w/ something this important would be such a relief. Thanks, everyone!

Thanks for the reply! Yeah, my hydros are bled well...interestingly the noise went away after about 150 miles! Slight breakin needed, i guess. I just went into a state of panic bec. i didn't want it to bust on me in traffic going to work at 6am, lol.
as for the 2nd question, I'm still getting a thumping noise and vibration from the engine - in gear, in neutral, clutch in, clutch out, ALL combinations. Sounds like either a balancing issue or pilot bearing to me...(F'in Great!!!)
I'm pullin her apart again this AM to see what is going on...but can someone please answer my question number 2? Thanks
