Auto to Manual conversion
Same car + same job here: I asked Carputing what to do and they sent me a M6 program to fit my original calibration. For free.
I made some research and those who have used a modified A4 program weren't happy. You can drive around no problems, but you'll have to recalibrate the speedo at least.
What are your tuning possibilities?

Reflash the PCM to a M6. I have done this to a members car on here at the shop I work at. Just let me know what you want. I have some pics also of all the work. Ill post them when I get home. In about 1/2 and hr. 
Here are the pics. When we did it we went ahead and got rid of the Traction control and the cruise. Customer didnt want it. The only thing on the harness was making sure that the cable selector was in a certain postion. I forgot which postion but I can look back at it Thursday. Anyways. Here are the pics. Took about 12 hrs. I took the steerig column out to do the pedals and drill the hole thru the firewall for the master. And when we went to cutting the hole for the shifter all I did was aline the rubber cover boot and cut the square out within a 1/2. Came out great. On the Speedo we just had to recal it. No big deal. On the harness to the tranny I went ahead and just weather proofed it as good as I could. And left the skip shift disabled.

Lot of good info in the sticky at the top. I did the conversion myself to. For flashing the PCM to an M6, I used HPT and got a stock M6 program from the .bin repository and flashed mine.
