Automatic computer in a 6-spd car?

Automatic computer in a 6-spd car? I just got a complete 6-spd swap for my 98 TA, but the car it came out of has a custom tune for the built LS1 in the car. The guy is putting it in a street rod, so he wants to keep the computer, and I also have a tune on my car so it would be nice to keep my computer too.
What are the differences? We sat there scratching our heads under the car about it and had no idea. I'm an old-school Pontiac guy and he's an old-school Chevy guy and that stuff was over our heads.
If there are differences, can I just send out my computer and have it retuned to 6-spd specs?

Retune to the stock auto settings? What is the the difference in mapping between an auto and manual 94 fbody?
