No, You do not remove that pipe... you keep it there, but what year is your car? If it is 01+ then the intake manifold should fit fine if it is 00- then you might have to modify it a bit so the manifold fits flush.

I have the LS6 steam pipes on my car. They come factory on the 01-02 cars. I think they run about $50 new. They will insure you have NO clearance issues. Also when I did my FAST 92 they only sent 9 or 10 bolts and there are actually 10 or 11 bolts. Watch out and make sure you replace the proper bolts and leave the 1 there. If not you can crack the intake when you bolt it down. I'll post pics if you need me to. lmk.

Here is a picture of my engine with the LS6 Steam tube in the front, and the rear just use plugs that come with the kit. I don't have any pics of the rear, but basically if you cut the tube off at the part where it bolts to the head on each side, thats the only part you'll need for both sides in the rear. BUT they are completely closed off. And the front is just like you see.... It goes from the left head to the right head and has a port for the hose to connect to for your TB/Radiator bleed off port. If you have any more questions, Please PM me or I'll look back here in this thread.... And if you get on some of the sponsors websites, you'll prolly find what you need. Thunder Racing or Speed Inc. usually carry some good stuff. Also SDPC will carry them too.
