I would post this in the PCM section. IMO.
BUT from what I understand is getting a base file to flash the PCM is ideal. SO if you have a M6 PCM but the car will have a LS1 era 4L60e, I would get a factory file for stock A4 trans Fbody which are avalible. Then start tuning from there.
I am sure you can modifiy a Base M6 file but I do not do it enough to trust my skills. So like said, head over there and ask this question.
