Exclamation Car running rough / missing

So in the morning when 1st starting my car it runs great with no issues. It will warm up and run great all day long, UNTIL YOU SHUT IF OFF

The issue is once warmed up, if i shut it off and let it sit for a few minutes and then fire it back up, it will miss and run rough intermittently, for the first minute or two. After that it will run awesome until i shut it off again.
This issue started after installing the ls6 intake manifold.

Any ideas???

Check for vacuum leaks, check fuel pressure hot and check if there is fuel pressure bleed back to tank after sitting for a hour, make sure o2s/map/tps/maf sensors are reading properly. What are your Long term adaptives at when hot?

I had an issue where the car ran great cold and after warming up it would throw a light and at idle felt a little off. Warm restarts were rough. Turned out to be O2s in my case.

Yeah, I would say o2's.
The new intake is probably causing a/f ratio's to be outside of parameters, or they are just bad.
Wouldn't a vacuum leak occur when the car is running cold as well?

Check the fuel trims when warm. Did you change injectors also? If you did and didn't change settings in the tune, you could be over fueling until closed loop.

Same injectors and everything. My alternator actually went out yesterday. I am hoping that may have been the cause for all of this. Havent driven the car since replacing the alternator, so will report back if issue is still happening.
