Does the pcm control any functions for the car outside of the engine, like lights, power windows, HVAC control.etc.? I'm bout to put a FT 550 in and would like to do away with the entire pcm and free up that space under the hood.

Nope. Since you're ditching the pcm, a separate harness for the lights, horn, etc, would be the way to go.
