Engine shuddering

Engine shuddering I've noticed over the last couple of months that my engine (I think) has been shuddering slightly, only noticeable at a stop. At first, I noticed a slight tremor, somewhat regularly, at about 5-7 second intervals. Since then, it has gotten more pronounced, and this morning seemed much worse, but that may be since it's ~10 degrees cooler outside, I don't know.
Any ideas what would be causing this? I don't have any internal engine mods, just lid/headers. It's somewhat disconcerting and I'd love to get rid of it if possible.

Also, it seems to be backfiring fairly consistently when shifting at high (3500+) rpm's. This started after I got the lid a couple of weeks ago. Would that be a symptom of the same problem?

Possibly, I just change my plug and after I did I was getting some shuddering ended up I cracked a plug. However you said you just got a lid maybe you did somthing to your MAF or IAT might want to check those connections too.
