hpp3 ok for gears and nos

hpp3 ok for gears and nos i have a 99 ta and i have nos dry kit 3.73 gears and a bunch of little bolts ons like pulleys exhaust and stuff. my question is is it ok to have the hpp3 programmed on the car only for the gears and leave eveything else stock for the nos or is it still a bad idea and take it off completely????
