Tuning for 4.88 gears

Basically I have an '07 Silverado with the 5.3L engine. It's lifted around 9 inches, has 35" mud tires and I switched to 4.88's (from the stock 3.73's). My issue is, the guys at East Coast Supercharging gave the truck a 93 octane EFi Live street tune(was told it's similar to HPT), but they can't figure out how to get the speedo correct (due to the larger diameter tires) and keep the ABS and Emergency brake lights from coming on (caused by the gears, Jeff Z informed me a scan revealed an eror C0245 wheel speed sensor frequency error), apparently EFI Live has no clue either. It's NOT a bad speed sensor, all my friends with lifted trucks are having the same issues. The truck drives great with the new paramaters which were forced, but those two issues I mentioned still exist and they're quite annoying to deal with and accept on a brand new truck. I was told by the Jeff Zacher at The Trans Shoppe in Livingston if anyone had any answers, or could steer me in the right direction it would be Ken Kelly. Of course if anyone else has any ideas, clues, anything at this point, I would be quite grateful.
