programmer/flash tool question

I recently swapped a t56 into my 99 Trans Am which was originally automatic. I'm not sure and wanted to know if a programmer/ flash tool like a hyper tech or diablosport is capable of performing a factory reflash? I'd greatly appreciate any input on this.
