Pcm powered with the key in start position? Checking all the circuits w/ just key on won't tell you if start position is properly wired.

OKay. So from my CMP my ign feed red #39 was 13.5v.
ref low pnk/blk #61 was .002v
CMP signal #73 brn/red was 2.275v
as comparison my CKP ign feed lt grn#2 was 13.5
ref low #21 yel/blk was .001
CKP sig Dk blu/wht #12 was 12.2v

SOmething seems fuct here. THis is key on engine off. My three grounds from the harness go to the block. Block has ground strap to frame as well as battery. So i would think this would be good.
JUst a little background for you. I bought this engine from my next door neighbour who picked it up off some guys he is friends with in Michigan. THey told him the pcm was programmed for no emmisions. Dont know the origin of the computer but numbers on the pcm tell me 2001 to 2004 truck. No provisions for auto trans in the harness. Basically there is a fuse block with four fuses and two relays. I had to hook up 3 wires that were labelled. One was for key 12v, one for fuel pump and one for battery. Doesnt look butchered by any means but makes me wonder if this has created a problem.

Number of teeth crossed my mind. I believe it is a 2002. Not positive though.

Get a wiring diagram and start checking all the powers & grounds at the pcm.

bad crank position censor, maybe a crank relearn, or security relearn, have you put a post in the hybrids section there are a few guys in there that have done swaps and might be able to help you a little more.

I noticed there is a wire from the BCM to the PCM that is labelled "THEFT DETERRENT FUEL ENABLE CONTROL" . Its wire number 30 in C2 at the pcm. Mine is missing. I dont have a BCM. Is this required to be hooked to power or ground? It has been pulled out cause i can see the hole where the wire once was.

OK. After looking at the pinout schematic it looks like whoever worked with the harness has removed some wires at the pcm connector that maybe should not have been. My grounds and powers seem ok but a couple sensor ground wires have been removed. Not sure which sensors cause on the pinout chart they are only labelled as sensor grounds.
On connector C1 (blue) - pin 23 PPL circuit 719 has been pulled
pin 41 BLK circuit 407 has been pulled
both are labelled as sensor grounds not specifying which sensor.
Not sure what to do from here.
