Dual Fans - dual problems...

Dual Fans - dual problems... My dual electric fans are driving me crazy and thus I need the expert assistance from you guys. Situation is this:
Vital Stats:
crate LS2 with custom harness and programmed E40, running a Vintage Air set up although its not installed presently.
Problem:
Both dual fans ran constantly after initial tune. Returned to programmer who turned off / deleted the factory AC codes. I failed to mention this at first. Plugged the ECM back in and now the fans refuse to come on at all regardless of temp?
I'm miffed and worse yet, so is my programmer? Would really appreciate your input.
P.S. - I have not plugged in a scanner since I received the reprogrammed ECM.

tune wrong...
turning off codes is correct to stop them coming on all the time but needs other things changed
need tune to see what you have done wrong and then can help... is it tuned in efilive or hptuners?
