Everything I have read has one or the other disabled after the tune. Has anyone enabled both after tune in complete? Pro's? Cons?

Long terms should stay on for nearly every application. Short terms are up to you. if you are talking about the short term drop down on the fueling tab, that is for open loop only. They can be beneficial in helping you use less fuel during warm up esp if you do not have a wideband to dial in your OL table.
