speedo question

Check the Vss sensor.
Also hook a scanner to see vehicle speed. If you see any speed with car stopped then you may have a problem.
A tune is required for a A4 to M6 swap, because the pulses per revolution are not the same between the two trans (40 vs 17 iirc), so a speedo adjustment is mandatory

I d/l a factory 6m file from HPTuners registry onto my pcm as my car was just bolt ons at the time and it did not cost me anything.
Your tuner should be able to look at your tune and see if the VSS is set for 17 or 40. I know after I did my swap, when I was running 70, it only showed about 35-40mph, until I swapped files on my pcm. The t56 gives off 17 pulses per revolution where as the 4L60E gives off 40.
