Default Runs Like S***

So I have a stock 2001 LS1 from a Z28 swapped into a 92 Toyota pickup its 4WD with a built 4L60E and a stock TC. I had the computer professionally flashed to clear all the nonsense like rear O2's, evap, gears, shift points, etc and the EGR shenanigans because its an older computer. It ran like a champ until I recently sheared the splines off the input drum in the trans. After rebuilding the trans when i put it all back together. It doesn't run so good. Hooked it up to a snap-on scan tool had seven codes thrown. All Secondary air injection, evap, and one fuel level sensor code. Now here is the real issue it will drive but won't go above 2500 RPM, idle surges from 500 to 1800 RPM, dies if it idles more than seven minutes or breaking for more than 50 seconds. Sometimes when shifting from Park to drive surges up to 2000 also from drive to R and N to R and D to P. Have been investigating the problem for two months any ideas thanks.

Those seem like some pretty random codes to me, have you checked for any wiring issues? I know thats kind of a broad suggestion but wiring issues can cause random issues like this.

And, check to see if you have pinched a harness in between the engine and trans......

It would definitely not be the first time that has happened. 7 codes popping up all at once seems odd....even if some of the codes are justified. You'd think that they would have shown up before the trans issue.
