LQ4 Swapped Jeep

I've got a Wrangler with an LQ4 Swapped into it. I had a mail order tune done via HPTuners, I ended up getting EFILive to mess with tuning it some more, and was able to pull the tune off my pcm.
I was hoping someone could take a look at the tune file. There are a few things I'm curious about.
-Spins to 6500RPM, Safe for a stock motor?
- Above 5500RPM roughly, I get a nasty clicking popping sound coming from the trans area
-Shifts at WOT are rather long for 1-2nd gear even with zero Torque Management. All shift times are set to 0 I think.
- My idle will at times lope up and down as if i had a vac. leak. I've smoke tested the intake and found nothing?
- I switched from a 2-1 exhaust setup to true duals with just mufflers, my MPG seems to have taken a decent hit. Dropped about 3mpg.
Specs:
Stock LQ4 -01 Yukon Denali
4l65E
3.73 Ratio
34.5" Tires
Dual 2.5" Exhaust with mufflers dumped under the jeep.
