Limp Mode?!?!

Limp Mode?!?! I know this has been covered a couple times but I haven't found a solid answer. My car randomly likes to start in Limp Mode if I don't hold the key a bit longer than usual when I crank it up. It's usually hell in the morning to get it out of limp mode, but once its out it will run amazing all day. It's been giving me hell since the 0411 pcm swap I did, its a 98 trans am with a 4l60e.
Not sure if it's my wiring, perhaps fuel pump not matching up or what. My tuner could not get it to rear my fuel level properly yet. So what could it be, any suggestions would be greatly appreciated.
