Default PCM question

Is it possible for a specific "function" of a PCM to go bad?
I have a 98 that I had PE set pretty much dead on, and as I began to tune the shift points of a new transmission, I noticed it was not going rich at WOT. I am targeting around 11-0/11-3 and it is barely getting into the 13s. None of the settings have changed and everything that activates PE looks to be in place.
Could the PCM just be bad?

Nope. Something with the vehicle has changed.

That's good and bad news. Good because I don't really want to buy another PCM, but bad because Im really not sure where to look
I literaly had not been into the engine tab. I have been working excuslivly with the trans functions and while logging (looking for shift points, and only noting things like KR and AFR) the AFR WAS going into the 11s.
As I was getting my shift points correct, I noticed (wasn't looking for it) my AFRs not dipping when I went WOT. I THEN (for the 1st time) went into the engine tab and started lowering my PE command, and it had no affect.
