I sold my mustang and uploaded the stock tune into it so I would be able to use my SCT X4 tuner again, now my question is now that it is back to how it is would there be a way for me to get tunes for my 99 trans am from anther company?

Don't see why not. As long as you don't have a locked tune any handheld or tuner should be able to tune it. SCT does not lock your ECM to my knowledge.
