PCM swap, what are the issues?

PCM swap, what are the issues? I'm going to put an M6 PCM (to be purchased) onto an '01 engine that originally was mated to an A4. The T56 trans came out of a '99.
What issues am I going to run into? What differences are there between years? Are certain years less compatible with certain others?
Will I need a new harness, too - or will the original harness work with the new PCM?
Any help would be greatly appreciated.
