I also have a 2000 C5. I learned HPTuners on it 6 years ago. Tuned many cars since.
BTW, 2000 C5 has the two VE table OS
So I’m wondering if your tuner failed the MAF correctly? The MAF takes over after 4000 rpm. A simple test would be to simply unplug it. Start the car twice so the ecu sees the failure.
Fueling switches to the back up VE (the little table) when the MAF is failed.
I personally don’t care for the dual VE OS. So I run mine MAF only and it runs very well. If I could cheat the whole VIN/OS deal I’d put a 2002 OS in it and try SD.

I siliconed the seams on the runners inside the intake as well...overkill I know.
Then I siliconed the back of the intake where you see that white gunk from the previous owner.
Then I put a screw in the MAP mounting hole at the back of the intake (mine had a hole right to the intake).
Other places to look for leaks:
The vacuum hose that hooks up to the back of the intake. Check the hose for breaks too.
The oil catch can of course. Fittings and breather including catch valve.
Restrictions or debris on the MAF screen or clogged air filter.

Take the FAST intake off altogether. Be careful with the brake booster hose on the oil pressure sending unit at the back.

So I changed the Racetronix injectors over to the LS3 injectors, and we completely dumped the tune that was in it and started with a bone stock tune. Suddenly everything started working correctly. The AFR was doing what we commanded it to do, the INJ Duty Cycle %'s were on par again, and the car was responding to every change we made. So far, everything looks like it is sorted out.
