Default Dead Miss?

I recently swapped the LS1 in my WS6 over to a LS3....The only things I used off the LS1 is the FI Adapters, coil packs and MSD wires. Every now and then it feels like a dead miss....Coming home last week it felt like I lost fuel or spark and felt flat, not hitting on all cylinders. I ordered 8 new EV1-EV6 adapters and changed those out....It did it again but this time, it would fall flat, then pick back up if I gave it a little throttle. Im replacing all the coil packs and plugs this week with new MSD....Any other idea what it may be besides those things listed? When it first did this it threw a code of P0200 which shows to be the ECM has detected a malfunction in the fuel injector circuit...the last time it did this (when it picked up after giving a little throttle) it did not throw a SES light....... The only other thing I could possibly think of is the ECU maybe?

No, do not have anything to data log with. Its doing this intermittently...it done a few times in quick submissions the last drive and then ran fine all the way home...I drove it 10-15 miles and ran like a top...then had those quick hiccups and then ran fine...

man it sounds like a classic intermittent ground or a sensor plug not fully seated. spend a dedicated 60 minutes examining each plug and making sure their seated right. follow grounds to the body and back of the heads.

How are you converting the crank signal? Are you using the original ECU?
