Adding to already tuned and procharged car

Adding to already tuned and procharged car I've asked this before but it never really went anywhere with answers and I'm getting that itch again.
currently as far as I know the car is stock minus the d1sc, 2000 trans am t56, and id assume injectors but not positive, and im putting down 5-10 pounds if I'm really on it. The car work is much needed distraction and results can make anyone smile so maybe that's where the itch stems from. Anyway what I currently have sitting on the side is a ls6 intake and 1 7/8 longtubes and wanting to order SE 3inch duals. How much will this mess the tune up like is it possible im going to really damage anything. I know the rear o2s, egr, and airpump will all throw codes but as far as safety to my motor and more importantly the procharger (picked up a 6.0 im going to build) what's my risk?
