Question Stock PCM limits?

I have recently replaced Heads, cam, intake and exhaust. I have not yet had car tuned. At first I was so disapointed I wanted to swap everything back, the low end was gone and the car just idled horrible and stalled. After about 100 miles it started to run a little smoother, now with 500 miles on it, I am really happy with it, it has low end again and it does not stall, there is a little surge, but nothing horrible.
My question is how much can the stock tuning compensate for mods? and if the computer can "learn" why would the factory bother putting limits on what it can learn? I am almost happy enough to leave it for a while, would their be substantial gains in either HP or driveability?
My cam is comp cams 224/581 with a 114 lobe sep.

There is a lot of power you are leaving on the table running un-tuned. Take a look at the "best tuning software" sticky and pick one.
