Relearn idle w/ or w/o MAFT attached?

They disconnected my battery when installing my adjustable master. Now my IAC's are out of whack (too high - 50+ typically at idle). They were just fine before the install.
The last time I performed an idle relearn I disconnected the MAFT during the procedure.
Which way is proper?

I think that since the car will be operating all the time with the MAFT installed then you would want to do the re-learn procedure with the MAFT installed.
