When using autotap or EFILive and you are logging a 'run' with a M6 do you just need to log a first gear run ro do you need to go through the gears? Any issues would show from just running up in first right?

log from 0-120 is you want.. just make sure you get a nice run so you have something to read..
but you can log from whereever or whatever RPMs you want and any any gear.. When I atap M6's we just usually do enough to get about 7-10secs worth of WOT..
also make 3-4 passes and see how she does
what are you looking to find that could be wrong?? If you have SES lights just read them and see what they are, no need for a log run..
if you want to see how the car is running, check everything under normal driving such as LTRIMS, timing and etc
then do some WOT runs to check the 02's and all
