main VE and backup VE in Autotune

main VE and backup VE in Autotune alrighty...
When doing an autoVE tune, do I need to modify the main VE as I go or can I just fix it after I get the backupVE dialed in?
In other words, when in SD, it's running solely off of the low octane spark table so is it also running solely off of the backup VE and not using the mainVE?
