Default Shift point problems

What could cause my car to consistently shift at 6000 despite tuners telling me that my shift points are at 6750? I can manually shift and hold the gears to the proper shift point but would rather the computer do it on its own. The only changes made prior to this issue is a new tranny(vacuum modulated) and changed from vig 2800 to 4000 stall.

No. Its a mail order tune, but has worked fine until now. I don't know how these tranny changes could have affected the shift points.
