Default Tuning question, searched and now confused

Ok I'm currently VE tuning with a wideband and HPtuners, and I want to tune the WHOLE table (or as much as possible). I can't seem to find a strait answer about what to do with PE. I have decided that I don't want to disable it so don't suggest that please.

I know my options are to either filter PE, or adjust it to come on when you want. I have even found where some were VE tuning without adjusting or filtering PE. Which is the practice I would prefer to use if for some reason it will not have some adverse affect when I start PE tuning.

So is there a problem with VE tuning without filtering or adjusting PE?

Several times. When I search it just seems that people are finding a new and better way that contradicts what I read in the help file. If that is the "best" way then that is how I will do it.
