nooob tuner questions?

new to tuning i have i have hp tuners pro edition. I was wondering if you set timing and commanded afr with the vcm controls will that actually save in to the tune or does it just work while the scanner is hooked up? also if that is the case best way to set timing? thank you in advance for any info you can give me

I think im going to buy HPT next month. you'll have to let me check yours out and play with it when i come to town before i order my copy.
