Default Vibration help?

Okay, so a little over a year ago, i had my motor rebuilt by a pretty reputable shop here in east texas. I also put in a new clutch. I know on the LTX it's harmonic balance in the front and externally balanced on the back of the engine. From day 1 I've had a pretty bad vibration around 3-4500 RPM. The only thing they did (which i did not approve) that would make me wonder is they took a wirewheel to my flywheel for hotspots (i requested it to be turned just never happened) The clutch was new, new rods, pistons, bearings whole shabang. the shop that pulled my engine is not the shop that rebuilt it. With the clutch engaged, or disengaged, it still vibrates. the shop the put my motor back in said it may be the clutch and i just need to break it in...this was also 8000 miles ago and it's still doing it...actually caused my bellhousing bolts to vibrate out. Any ideas? Like i said before, clutch disengaged, it vibrates, clutch engaged, it vibrates, but it seems like it's more so engaged than disengaged. I'm lost.
