Default Check engine light

So I get this great new 05 Goat and right away I want to put new exhaust on and K&N and all the goodies and damn if the owners manual doesn't say that if mods are made the car will go nuts. So whats up with that? I have had new American builts and done all kinds of mods with no problems. Is this the Generals idea or what. So what have you done and what was the results? Also this 1st to 4th is about a pain. I know there is a program to eleminate it but does that make the brain turn on the check engine light? Also I suppose that the dealer if you take it in for warranty checks to see if the computer is flashed. Don't mean to bitch cuz I love this car, but it seems your limited to the mods you can do. I am open to any input you may be able to share with me.
Thanks Terry

In general, you should be fine with mods. 1st to 4th eliminator is like 20 bux, it will not trip the check engine light. A cold air intake will only trip the check engine if it is not sealed tightly/correctly. The MAF will freak out and your car will run very rough if this happens. I don't think you are limited at all. Actually the computer makes it easy to do little mods as it will alert you to problems and adjust your A/F ratio to make sure it is correct etc... A couple of little things, 1) if you do not plan on replacing the stock stereo then you should take the 15 minutes and adjust the gain on subwoofer amp(makes a world of difference) 2) wheel hop will be bad on launches, get some new bushings 3) rotate your tires or the camber will wear your front tires unevenly. Just some things I have noticed with mine. Good luck and don't forget to drive it like you stole it.

In the trunk. Reach behind the carpet on the drivers side and you will feel the amp. On the amp there is a dial you will feel. Turn it up!!

With 10.9:1 CR. Don't throw too much boost to it. I personally would have bought LT's and a good catback first.
