Georiga emission question?

I have a 1999 t/a and recently swapped the ls1 intake manifold for an ls6. Obviously I got rid of the egr, but I have not deleted it from my system yet. In addition, when I dynoed my car recently it was discovered that my car is running very lean. NOw my question is besides deleting the egr from my system, will the fact that my car is running lean cause me to fail emissions?
Any help or advice would be greatly appreciated.

check engine light on- fail
check engine light off for around 50-100 miles pass

You need to get the codes causing your SES light to be lit edited out of your PCM..it can be done with LS1 edit...I had mine done after I installed my LS6 intake..it was my first mod...
