Most people don't know this, but the LS1 computer will pull timing out when the knock sensors sense knock or detonation. Thats a good thing. However, it will not add the timing back in until it senses that the fuel level has been raised. A friend's LS1 was runing slower than we expected one night and slowing down. He added a couple gallons of fuel, and the very next run picked up about 2-3 mph.
The engineers did this to compensate for bad gas. Their thinking is "Well it is detonating because of bad gas or lack of octane. That problem will not be solved until fresh gas has been added". This is the reason some cars seem to run stronger right after you fill up, and another reason that some cars with exhaust rattle always run like crap(the engine senses the rattle as a knock, thus pulling timing.)
I don't know if it ties into your problem, but you said it runs better after you put fresh gas in it. Next time is starts to happen, drive to the nearest gas station and top the tank off, see if there is an immediate change or not. Another thing, where do you buy your gas from? If you get your gas from the same station every time, there may be a problem with their gas. Believe it or not, there ARE some stations out that dilute their gas, or may even fill the tanks with the incorrect grade of gasoline in hopes of boosting profits. You may want to try changing stations. FWIW I've always had good luck with Shell gasoline.
