Usually two different reasons:
1) swapping a modern engine into a retro car without VATS. VATS will have to be tuned out of the PCM to allow the injectors to pulse.
2) You have a faulty connection in the lock cylinder (very common) and the car won't start and the security light flashes once per second when you try to start the car. In that case you need to wire in a resistor(s) that matches the pellet value of the chip in your key, effectively bypassing the connection in your lock cylinder.
