ground up stereo build help

Redoing stereo. Help? Ok, here is the story, I have a 98 camaro SS, just got it painted and I want to redo the system in it from the ground up so it sounds as good as it looks. I want a system that can play loud, long and clear, and be heard over my noisy car. 3.5" exaust with no cats and a cutout. Music is mainly rock/metal, but with occasional techno or even accapela music. This is pretty much a clean slate build.
Here is what I have so far.
1. Ordered and will be installing dynamat/fatmat extreme on as much of the interior as possible and the doors. Taking out all the carpets ect for the install.
2. I already have 2 JL 12W7's and a Orion 2500D amp from my honda. I plan to use only one sub along with that amp located in the T top well. I am open to recommendations for sealed or ported enclosure, or even a different location.
3. I have a set of JL VR650 CSI component speakers but am not dead set on using them in this car, I have noticed with the set of these I have in my honda that the tweeter will overheat and shut off during extended loud play. not cool. I do however want at least one separate tweeter mounted somewhere up high. Again I am open to suggestions here. All factory speakers are being removed.
4. I have a alpine head unit currently installed that will be coming out since it doesn't have the separate outputs I want. I have used alpine and sony head units in the past and am currently looking at some pioneers. Again open to suggestions here so long as i have separate front rear and sub outputs and a aux input for my zune. I am not looking for any flip screens.
5. I do plan on using at least one 4 channel amp for the main speakers but am perfectly willing to use more if thats what is needed. Still open to suggestions
6. This is not going to be entered in any SPL or SQ competitions, but I would like to do all this one time and do it really right. Budget is somewhere in the neighborhood of $1000-1200
appreciate all the input from those who have been there and done that already and know what the heck they are talking about.
