Security system goes off when car started..??

When I connect my battery my security system goes off. When I start my car my security system goes off. If I turn the car off it will continue to go off for about 3 min.
What in the hell is going on?
I recently put headers, !air, !egr, and new clutch/flywheel in.

This is interesting because starting the car should turn the system off. Do you have VATS disabled on your car also? (Not sure if that would make a difference - just curious.)
How long has the car had the problem? Is it recent or just after it came out of storage?
You may need to get a remote to really progress with the issue. If you don't deactivate the system with the remote fob, the only way you can turn off an alarm is to turn the correct key in the ignition.

Yes problems only started when I installed the headers and clutch kit.
I also have my abs light on and tcs light on, found a relay that controls both under the hood. I am going to replace that.
Sent my PCM to Ion and will have VATS disabled through the PCM, maybe that will help.
Purchased a GM key fob on eBay, maybe that will also help.
I cant even find anyone that has this issue on any forums

This is a major malfunction.
There are posts with weird things happening after header installs. Look for any wires that might have been melted by touching new pipes.
Getting the remote FOB will be interesting. I'd like to see what happens after you deactivate the alarm with the FOB.
My understanding is that the VATS key (and a VATS delete, for that matter) should disable the alarm. If that's not happening, I'd think there is a problem in the BCM or maybe with the wires leading up to it.
You might want to start a new, more focused thread on the alarm system on your car and how it is supposed to work.
