A Few Questions About the Monsoon.
1) just get one set for the front and get replacement 6.5 mid bass subs for the sail panel and new hatch speakers or
2) get 2 sets of the alpines 6.5'', one for the doors and the other for the sail panel leaving the hatch empty. I would run the wire from the hatch to the sail panel to make it work. If I were to go this route would I have to make any adjustments to the amp because it was originally pushing 4'' speak.5ers and is now pushing 6.5'' speakers?
Final question. How would you run subwoofers to the factory system?

If you get a sub, get one pair of Alpines for the front doors, remove the back speakers altogether, and run the sub using a line level converter to tap off of the monsoon amp inputs (which is just the high level outputs from the deck).
This will get you clear sound and good bass in the cheapest way possible. With a sub the sail panel "subs" will add nothing but mud... and the rear hatch speakers are far inferior to the Alpines for treble and midrange. If you want rear fill you could use either a 6.5" as you planned in the back or possibly a 4" in the hatch - but it is not necessary at all for sound quality. Only if you like rear fill.
Further, very good upgrades can be had for small prices if you go with an aftermarket head unit and amplification for the front speakers. The Alpines are well matched to the monsoon amp/deck setup but if you are going to keep moving up and use an aftermarket amp... you would be better served with higher quality speakers up front.
As always, it is best to plan out your entire system and budget up front to get the best solution. You can still do it in steps but if you know what you want in the end you can buy the right stuff the first time around and save money and time.
