Anyway, as you've already seen, there is no single amp in a Bose system - each speaker has its own amp. So there is no simple way to bypass without rewiring.
I assume you put in a Bose adapter when installing the aftermarket head unit because otherwise that's what is causing your speaker problems. The Bose system uses high voltage, low-level output from the head unit to high impedance speakers with individual amps that use floating grounds. Without the proper Bose adapter your aftermarket head unit will quickly destroy the rest of the system.
If you want to convert to a completely non-Bose setup you will have to replace all of the speakers and rewire them to your head unit (or to an amp you add to the system).
