Any issues with removing all the sound system wiring including the amps from the body harness?

Why?? Much of the stereo system wiring is incorporated into other vehicle harnesses that you would have to take apart. For example, there is no "stereo harness" in the dash - the speaker wires are bundled into the main cross-dash wiring harness. Even if you're thinking about weight savings, they would be very minor compared to the amount of work involved and the unwrapped mess of wires you'd be left with.

Because the car doesn't have speakers and i'm tryin gto clean up the harness a bit, not for weight savings.

Well, you can remove the amp easily enough but I wouldn't worry about the harness. At the most I would cut off the loose ends and just leave the rest in the wrapped harness. However, unless you're sure nobody else will ever own the car, I would leave the harness alone. Regardless of whether you do a good job or not - just the fact that you messed with the factory wiring will drive down resale value quite a bit.
