Default I want a zero compromise system. Suggestions?

Here is what I want out of a new sound system.

New front separates or co-ax speakers.
New rear fill speakers.
A sub woofer.
No rattles.
Stock head unit and CD changer to remain.
Totally stealth.
No ingress into any cargo area.

I know I will have to shove the subwoofer into the area now occupied by the CD changer. But now I don't know where to put the changer and I don't know where to put a 5 or 6 channel amplifier. I don't want either of these things to get in the way of my rear cargo space. I would prefer to not even see the amplifier at all.

Also, what size speakers do I get for the front and the rear fill? How do I keep them from buzzing in my door panels since even the stock speakers can vibrate things like crazy.

I will put down some dampening pads all over the car when I have the interior out.

Has anybody done a full install that is both stealth and zero compromise before?
