Default Transmission is studdering, or jerking

Ok, I need some help. I've installed a Vararam intake without the PD. Ever since that has happened. My trans studders between 950-1250 rpms. It jerky, acts as if your brake checking.
I've check every plug, every hose, every fitting and nothing. Do anyone one have an idea what the heck is causing this? I find it hard to believe I have to go back to the Stock air intake.
Any help or advice is greatly appreciated.

Probably a tuning issue realted to the TPS and MAFF signals with the new intake or possibly some sort of missfire cause by mixture change.
