Did it come with headers when you bought it? Many header Y-pipes bang the floorboard on hard acceleration. You might also want to check your trans mount.

i had the same problem when my car was bone stock, and i put poly mounts on everything, and it still didnt go away. i finally did full suspension(lca,pan.bar.trq arm,hals.subframes0 and it was gone..not it hooks like a **** and has a nice smooth squat

Single thump is probably exhaust hitting body.
But could be exhuast / rear, exhaust/Panhard,
etc. as well.

I had a fast, repetitive bang/grind when my
I-pipe was hung too close to the driveshaft
and the car was in any kind of rear end lift
posture (like hard braking). Some rear geometry
changes could do the same thing on acceleration
if it makes the rear rise rather than the stock
natural squat.
