Why would a GMAF cause missfires?
I have been running my stock MAF but i put my G. Maf back on and the car started missfiring. Put the stock maf back on and the prob is gone? why would that cause it?

Immediately after swap the PCM is still trimmed for the old
MAF and the new one is making the mixture computation
too lean. Eventually it would learn out the error in the
closed loop regions (leaving WOT and throttle transitions
as possible trouble spots).
I think an auto will "hide" stumbling more than a manual
because of the fluid coupling's smoothing effects and the
higher rotating mass.
