First you should get a new shifter. Relatively cheap, and can make the car a lot more fun to drive. I love my Pro 5.0 with UMI short stick, but there are quite a few guys out there that like the mgw.
It mostly depends on your goals after that. Do you drag race? Road race?
If you car is on stock springs and decarbons, I would consider a Strano/koni setup. But that's just me.
Or if you are looking for more engine work, I'm sure a cam, and heads could eat up most of your money.
But one last thing to think about while you have this money in hand is replacing that 10 bolt. Even a stock ls1 m6 can break a 10bolt, and if you plan on modding it will only be a matter of time.

If you're looking for only hp, look for a head and cam package. If this is weekend toy, or regular driver mild to me is better.

With 3 grand you can do a lot especially if you buy used parts. Start with long tubes and y, gears, lca, torque arm, and drag radials. That should give you a real fun ride. Then cam it and tune. By the way if your car is an auto you MUST get a torque converter, yank or vigilante. You won't be sorry.

Longtubes, ory, a different muffler for that LM1. Trust me its going to sound like *** with headers. A shifter either MGW or PRO 5.0. I've got the MGW and I like it. A new clutch kit, and a Tick master cylinder and ditch the De Carbons, Bilsteins are a nice budget shock. If you can install the gear yourself I would do 410s but if you can't then I wouldn't mess with it. IMO its not worth sinking a ton of money into when its going to break anyway.

Long tubes are a good upgrade. For F-Bodies You can go on the budget end with BBK, or towards the higher end Kooks/American Racing/Stainless works.
Let me know if you need prices on any headers

Go for the highest score..
Get lowest buck long tubes, they will work just fine or some good used ones, then heads and cam, shop shop, you should get it all for about 2k and the rest for mechanic, worry about the smaller things later, like the rest of the exhaust and stuff.....If you have the stock LS1, get heads in the 205/215 intake port volume range, seek to get a proven combo, don't raise the comp too much if the engine have too many miles, as this means piston rings life will shorten too quick. Don't worry about braking anything, you'll tackle that at that time, get your power in first, if the diff brakes, just get a used one and keep plying, they are plenty cheap...
