Default Problems after 4L60E swap

I just recently swapped from my T-5 to a 4L60E in my 98 Firebird. The transmission was fully rebuilt with red alto clutches, upgraded servo assembly, TCI shift kit, etc. The problem is there is a small lag from 1-2 before it shifts, and a really bad one from 2-3. When it finally shifts, it shifts hard but there is a hesitation. Have any of ya'll had that problem and how do I fix it? Texas Speed dyno tuned the car and they couldn't get it to go away. All the torque management is turned off and the line pressure is turned up a little bit. Thanks for any responses.
