Default suspension install

Will having no motor or tranny in the car at the time of the install affect anything when installing a moser rear, cross brace mounted torque arm, rear sway bar, and rear LCAs? If so, should I wait until I have the motor and tranny in to install them?

You can put all of that in. You'll just need to check the pinion angle and adjust the T/A once the motor/trans are back in.

Also have the rear suspension loaded before torquing down the LCA's and swaybar.
